What’s the Estonian Airforce doing whilst all of this is going on?
They don't really have one, hence the NATO Baltic Air Policing (BAP) mission.

Their Air Force comprises a couple of Skyvan type light transports, a couple of Robinson R44 helos and some L34 light trainers. You're deterring no-one with that kind of ORBAT.

BAP comprises 4 Typhoons. Surely even a small country like Estonia can afford a mere 4 Typhoons of its own. If they take their own defence at all seriously.
