Commando Engineers

So I know the Commando Sappers support Marine units with engineering and the likes but do they do 'standard' marine commando roles too, like being based on RN ships as part of fleet protection?
 
They, along with other specialist units, provide their expertise to the Royal Marine world as needed. Peeling potatoes, cleaning heads, or assisting in the laundry whilst at sea is something anyone can get dicked for.

Simple answer is no.

Most ships do not carry RM as part of normal day-to-day operations although they may do for specific operational tasking.

RM, when borne on ship, are used for their offensive capabilities (and I don't mean swearing) such as boarding parties. Ship and fleet protection is done by RN crews who, funnily enough, are trained to do so by operating the ship's weapon and sensors systems. The RN also has its own engineering branches, air, marine and weapons. There is no role for sappers to play in that area either as these are all specialist trades.

Vehicle, Combat assault transportation, light. Commonly referred to as paddy’s taxi, or a wheelbarrow.
